This 90-minute waiting time starts from the actual landing time of your flight, ensuring you have ample time to complete the immigration process. Especially even if your flight will be several hours late arrival, it will be still counted from the flight actual landing time.
If you choose the booking option from JFK airport to Manhattan, please notice that the start time which you choose in the booking must be the flight scheduled landing time, it is not your preferred pick up time.
